Notes are added using the note marker tools from the toolbox. There are 8 different type of note marker you can use: circular, square, triangular or diamond shaped, each in hollow and solid varieties. Just click the note marker type you want and click on the fretboard to place them on the string/fret you require. The tool will remain selected whilst you add notes.
There are also tools for marking muted strings. They, just like note markers, can be placed anywhere on the fretboard.

If you just want to quickly add a note without having to reselect the selection tool (the white cursor) afterwards, you can click & drag a note marker onto the fretboard.
